When I upload my own pictures/symbols to the files folder, they are not visible and I can`t use them in my theme. The same thing happens when I download one of the standard pictures, save, and then upload the new file. The reason doesn`t seem to be the size/format. Any ideas?

You need to be a little bit more specific, like what Configurator version you're using, what's the server, what server version, etc.
I'm using Configurator 4.9.8, and using a Jigsaw, and just imported a PNG and a JPG file to test, and it's working.
And I'm using Windows 11 Pro, which is still being polished by Microsoft, so no problems here with the Configurator.
